Pilot should be between a 45, 48, or 50. This all depends on where you live or ride. Elevation, temp, humidity all play a part in getting the perfect jets. Like previously stated, jet up to the point where it doesnt run so good in that particular jet circut. Do one circut at a time. Pilot affects idle and just off idle, the needle clip height.

By removing the lid you will let the engine get more air in creating more power ( BUT ONLY IF YOU REJET ) Up the pilot jet to a 42 to help starting (you dont hafto do this though) And turn the idlemixture screw out a half turn.
Rejetting and adjusting the carbs will give you better performance even with the stock exhaust. The Vance n Hines is a better investment. The Macs have. I would do a search on this forum as there have been many posts like this. I had the same situation and thought it might be the CDI. This was not the case but after replacing the fuel pump and rejetting, this has been fixed. I had a backfire so bad it damaged the diaphragm in the carb. My problem was worse when it was really cold out. The rejetting sequence The order which provides the best performance is to change: 1) idle 2) pilot screw 3) slow or pilot jet 4) main jet 5) the needle 6) accelerator pump (if equipped). 7) read the plug. The drawings of pipes below ignore bends in the pipe to simplify the drawing and to make the differences in the pipes clearer. When the exhaust port first opens, the sudden release of pressure sends the exhaust gasses out through the pipe. At the same time the exhaust pressure is released a sound wave also travels down through the pipe. changing the exhaust system usually requires rejetting the carb. a different exhaust pipe will give/make the exhaust back pressure change. you should of gotten a paper with instructions saying something about changing the jetting. I run a 115 main with a K&N cone, mounted as far from the carb as possible, and stock exhaust. A performance filter mounted directly to carb mouth, would flow differently, and need to be jetted accordingly. To many variables, for anything to be written in stone. My air filter/carb jetting mods, were made at 366 odometer miles.

A free-er flowing exhaust will normally result in a weak mixture, unless corrected, simply because the engine will flow more gas and therefore need more fuel to match. I don't know if the RE ECU can compensate; it might then again it might not.
